Obviously setting the proper mass storage controller when using VMware vCenter Converter is a better solution nonetheless generally speaking the adapter type of a virtual hard disk can be changed manually by properly editing the The Disk Data Base section of the Disk DescriptorFile and of course rectifying the mass storage controller settings in the Windows Registry and necessary drivers as applicable.
FWIW - Migrating existing systems (particularly ones with root-kit like software on them) is risky and usually results in an unstable VM. Best practice is to build one from scratch.
Totally agree... clean building while it is much more work is always less problematic in the long run and seems to generally perform better then a migrated system. That said there are use cases that migration is necessary and when I have to I clean-out all the leftover stuff from the physical build and this helps a lot.
